Résumé
The manuscript is divided in two parts. The Part I deals with
Topological Theory of phase transitions and is composed of two chapters:
chapter 1 is a review chapter where some basic facts of the theory of phase transitions
(PTs) in classical systems, and of the Topological Theory of phase transitions are reported;
chapter 2 is a chapter where original results are reported concerning the re nement of the
Topological Theory of phase transitions in response to recent criticisms. These contributions
included the de nition of a concept of asymptotic di eomorphicity of the equipotential
level sets of con guration space (thus di eomorphicity in the thermodynamic limit),
the interpretation of microcanonical thermodynamics in terms of geometrical properties
of the mentioned level sets, and the application of a recently developed computational tool
in algebraic topology, called persistent homology, to the investigation of the topological
counterpart of phase transitions.
The Part II deals with di erent contributions given to the research concerning the longrange
electrodynamic interactions among biomolecules. It is divided into ve chapters:
chapter 3 is a review chapter where the state of the art of the research on selective longrange
electrodynamic interactions among biomolecules is reported. The main theoretical
background of the ongoing research is presented; in particular, some main aspects of the
so called Frohlich condensation are reviewed;
chapter 4 is a chapter were an original derivation of Frohlich-like rate equations is presented
for a system of classical harmonic oscillators representing the vibrational *modes
of a generic biomolecule. A discussion of the stationary solutions of these equations for
some simple cases is reported;
chapter 5 reports the original experimental results (and their interpretation) obtained
with non-standard techniques of THz spectroscopy, on a "model" protein (BSA). These
observations provide a rst evidence of a Frohlich-like phonon condensation phenomenon
of a biomolecule in watery solution;
chapter 6 presents a numerical and theoretical investigation concerning the possibility
to detect the presence of long-range interactions among biomolecules by studying their
di usion properties in solution. This also includes the study of the e ects of mutual
interactions on the dynamical chaoticity and spatial ordering of the systems;
chapter 7 deals with the validation of Fluorescence Correlation Spectroscopy by means of
numerical simulations of molecular dynamics. the FCS technique is shown to be a fruitful
technique to detect the presence of built-in (in the sense of non-externally activated)
long-range interactions among biomolecule in watery solutions.
Le manuscrit est divise en deux parties.
La Partie I traitant de la Theorie Topologique de transitions de phase est compos ee de
deux chapitres:
le Chapitre 1 est un chapitre où sont presentés les fondements de la theorie des transitions
de phase dans des syst emes classiques et de la Th eorie Topologique concernant l'origine
des transitions de phase;
dans le Chapitre 2 des nouveaux resultats sont rapport es concernant le ra nement de
la Th eorie Topologique des transitions de phase en r eponse aux critiques r ecentes. Ces
contributions incluent la d e nition d'un concept de di eomorphicit e asymptotique des
hypersurfaces equipotentielles dans l'espace des con gurations, l'interpr etation de la thermodynamique
microcanonique en termes des propri et es g eom etriques des hypersurfaces
equipotentielles mentionn ees et l'application d'un outil informatique r ecemment d evelopp e
dans le domaine de la topologie alg ebrique, appel e homologie persistante, a l' etude de la
signature topologique des transitions de phase.
La Partie II pr esente mes contributions a la recherche sur les interactions electrodynamiques
a longue port ee parmi les biomol ecules.
Elle est divis ee en cinq chapitres:
Le Chapitre 3 est un chapitre d' etat de l'art de la recherche sur des interactions electrodynamiques
a longue port ee s electives entre biomolecules. Le contexte th eorique principal de la
recherche en cours est pr esent e; en particulier quelques aspects principaux de la th eorie
de la condensation de Frohlich sont rappel es;
le chapitre 4 presente une d emonstration inedite des equations de Frohlich pour un syst eme
d'oscillateurs harmoniques classiques repr esentant les modes vibratoires d'une biomolecule
g en erique. Une discussion des solutions stationnaires de ces equations pour quelques cas
simples est rapport ee;
le chapitre 5 pr esente les r esultats exp erimentaux nouveaux (et leur interpr etation) obtenus
avec des techniques alternatives de spectroscopie THz, sur une prot eine "mod ele"(BSA).
Ces exp eriences fournissent une premi ere observation de la condensation de Frohlich dans
des biomolecules en solution aqueuse;
le chapitre 6 pr esente une etude num erique et th eorique concernant la possibilit e de
d etecter la pr esence d'interactions a longue port ee entre biomolecules en etudiant leurs
propri et es de di usion dans la solution. Ceci inclut aussi l' etude des e ets d'interactions
mutuelles sur le chaos dynamique et l'ordre spatial dans ces syst emes;
le chapitre 7 traite de la validation de la technique de FCS avec des simulations num eriques
de dynamique mol eculaire. On montre que la technique FCS peut ^etre une technique e -
cace pour d etecter la pr esence des interactions a longue port ee av er ees (ne n ecessitant pas
d'activation) comme, par exemple, les interactions coulombiennes electrostatiques entre
biomolecules en solution aqueuse.
