Résumé

Every biological organism is a complex system that responds to the constraints of a program linked to its perpetuation and its environment. The regulation of transcription is one of the fundamental adaptation mechanisms of living organisms. The dynamics of the proteins responsible for this mechanism is a key element. In this thesis, I focused on the P-TEFb complex (Positive Transcription Elongation Factor) which plays an essential role in the release of transcriptional pauses.In microscopy, different methods are used to measure intracellular molecular dynamics. We propose to combine two of them to take advantage of their complementarity: FCS (Fluorescence Correlation Spectroscopy) and SPT (Single Particle Tracking). This thesis is organized in two parts. In one hand I used these techniques independently to analyse the dynamics of P-TEFb and polymerase II. On the other hand, I developed a new microscopy instrument combining the STP and FCS approaches. After methodological development, I studied the dynamics of RPB1 and CT1 and showed the existence of two main diffusing sub-populations with different properties.The use of a mutant and of inhibitors allowed us to analyse the underlying mechanisms and to propose a model for the formation of P-TEFb clusters associated with pause release. These experiments also suggest that BRD4 contributes to the sub-diffusion of P-TEFb independently of Pol II.In order to follow this work by combining SPT and FCS on the same sample, we have developed a microscopy module (StellarScan) integrating several microscopy modalities : CLSM (Confocal Laser Scanning Microscopy) notably for FCS, full field illumination and TIRFM/HiLo (Total Internal Reflection Fluorescence Microscopy / Highly inclined and Laminated optical sheet) as well as the possibility to work in light sheet mode (Light Sheet Fluorescence Microscopy/SPIM) for SPT measurements.
Tout organisme biologique est un système complexe qui répond aux contraintes d’un programme lié à sa perpétuation et à son environnement. La régulation de la transcription est un des mécanismes fondamentaux d’adaptation du vivant. La dynamique des protéines responsables de ce mécanisme est un élément clef. Dans cette thèse, je me suis focalisée sur le complexe P-TEFb (Positive Transcription Elongation Factor) qui joue un rôle essentiel dans la levée de pause transcriptionnelle.En microscopie, différentes méthodes sont utilisées pour mesurer la dynamique moléculaire intra-cellulaire. Nous proposons de combiner deux d'entre elles afin de tirer avantage de leur complémentarité : la FCS (Fluorescence Correlation Spectroscopy) et le SPT (Single Particle Tracking). Cette thèse est organisée en deux parties. D’une part j’ai utilisé ces techniques indépendamment pour analyser la dynamique de P-TEFb et de l’ARN polymérase II (Pol II). D’autre part, j’ai développé un nouvel instrument de microscopie combinant les approches SPT et FCS. Après mise au point méthodologique, j’ai étudié la dynamique de RPB1 et de CT1, et montré l’existence de deux sous-populations majoritaires diffusant avec des propriétés différentes.L’utilisation d’un mutant et d’inhibiteurs nous a permis d’analyser les mécanismes sous-jacents et de proposer un modèle de formation de clusters de P-TEFb associés à la levée de pause. Ces expériences suggèrent également que la molécule BRD4 contribue à la sous-diffusion de P-TEFb indépendamment de Pol II.Afin de poursuivre ce travail en combinant SPT et FCS sur le même échantillon, nous avons aussi développé un module de microscopie (StellarScan) intégrant plusieurs modalités de microscopie : CLSM (Confocal Laser Scanning Microscopy) notamment pour le FCS, illuminations plein champ et TIRFM/HiLo (Total Internal Reflection Fluorescence Microscopy / Highly inclined and Laminated optical sheet), ainsi que la possibilité de travailler en mode feuille de lumière (Light Sheet Fluorescence Microscopy/SPIM) pour les mesures de SPT.
