Résumé

Amyloidogenic proteins are implicated in a multitude of degenerative diseases, which play increasingly important roles in our aging society. The hallmark of these pathologies is the formation of thermodynamically highly stable fibril structures from native monomeric proteins, which deposit as aggregates in or surrounding impacted cells. Type II diabetes is part of the spectrum of amyloidogenic diseases. The 37 amino-acids long intrinsically disordered peptide hormone islet amyloid polypeptide (IAPP) is found as amyloid aggregates surrounding beta-cells in the pancreas in 90 % of type II diabetes cases. Under normal conditions, the protein quality control machinery is able to prevent the formation of aggregates, but in cases of misfolding diseases these systems are weakened or incapacitated. Therefore, a mechanistic understanding of these processes is a crucial first step towards targeting these preventive mechanisms for medical intervention. Chaperone molecules as modulators of protein conformational states are key factors acting on proteins during their transition from native structure to the amyloid fold. Prefoldin is the co-chaperonin of HSP60 (chaperonin), an essential chaperone found in the cytosol and has previously been shown to inhibit fibrillation of a multitude of disease-relevant amyloidogenic proteins.In the here presented study I characterized the co-chaperonin prefoldin and studied its interaction with the amyloidogenic protein IAPP to discover the mechanism of fibrillation inhibition. This project is one of few studies on the interaction of a chaperone and an amyloidogenic client proteins which allowed to get submolecular insight into the inhibition process by combining mechanistic and structural studies. The main technique utilized for structural investigation is NMR spectroscopy, as it allows insight into dynamic complexes. The backbone and methyl groups of prefoldin from the hyperthermophilic archaeaum Pyrococcus horikoshii (PhPFD) were successfully assigned and allowed for interaction studies between PhPFD and IAPP. An innovative technique which allows to distinguish inter- and intra-chain NOE restraints, based on an advanced isotopic labeling scheme and an optimized constant time pulse sequence, was developed in this context. Other biophysical studies between PhPFD and also human prefoldin (hPFD) were conducted. De novo}and seeded ThT-fibrillation assays were performed to extract kinetic information regarding the inhibition of the fibrillation process. Atomic force imaging of fibrils resulting from incubation with prefoldin were taken and negative stain electron microscopy imaging of IAPP fibrils interacting with prefoldin was performed. The combination of this data allowed to propose a detailed explanation of the fibrillation inhibition effect of prefoldin.The substoichiometric inhibition of IAPP fibrillation by PFD is majoritively due to binding to fibril surface and ends, thereby inhibiting both elongation and secondary nucleation. Although binding between PFD and monomeric IAPP is observed, primary nucleation is inhibited rather weakly, having only a minor effect on the fibrillation inhibition. Monomeric IAPP bound to PFD most probably remains intrinsically disordered, therefore PFD binding is not able to have a substantial effect on the primary nucleation kinetics. Binding to monomeric IAPP is mediated by two binding regions, towards the N-terminus (10-19) and in the middle segment of IAPP (26-28). Utilizing the NMR restraints collected on PhPFD and IAPP, structural models for monomer and fibril interaction were calculated with HADDOCK docking. Binding to the fibril is mediated by the N-terminal regions of IAPP of which up to six can be enclosed in the PFD cavity, interacting with PFDs coiled-coil helices. The presence of PFD leads to the formation of less aggregates, clustered into formations of bigger size, which could be a potential detoxifying mechanism.
Les protéines amyloïdogèniques sont impliquées dans une multitude de maladies dégénératives, qui jouent un rôle de plus en plus important dans notre société vieillissante. La caractéristique de ces pathologies est la formation de structures fibrillaires thermodynamiquement très stables à partir de protéines monomériques dans leur état natif, qui se déposent sous forme d'agrégats dans ou autour des cellules impactées. Le diabète de type II fait partie du spectre de ces maladies. Islet amyloid polypeptide (IAPP), un peptide intrinsèquement désordonné de 37 acides aminés se trouve sous forme d'agrégats amyloïdes entourant les cellules beta dans le pancréas dans 90 % des cas de diabète de type II. Normalement, la machinerie de contrôle qualité des protéines est capable d'empêcher la formation d'agrégats, mais en cas de maladies liées au mauvais repliement, ces systèmes sont affaiblis. Donc, une compréhension du mécanisme de ces processus est cruciale pour cibler ces mécanismes préventifs. Les chaperones en tant que modulateurs des états conformationnels des protéines sont des facteurs clés agissant sur les protéines lors de leur transition de la structure native vers l'amyloïde. La préfoldine est la co-chaperonine de HSP60 (chaperonine), une chaperone essentielle, présente dans le cytosol et dont il a déjà été démontré qu'elle inhibe la fibrillation d'une multitude de protéines amyloïdogèniques.Dans l'étude présentée ici, j'ai caractérisé la préfoldine et étudié son interaction avec la protéine amyloïdogène IAPP pour découvrir le mécanisme d'inhibition de la fibrillation. Ce projet a permis d'obtenir un aperçu submoléculaire du processus d'inhibition en combinant des études mécanistiques et structurales. La principale technique utilisée pour l'investigation structurale est la spectroscopie RMN. Le squelette et les groupes méthyle de la préfoldine du hyperthermophile archaea Pyrococcus horikoshii (noté PhPFD) ont été attribués avec succès et ont permis des études d'interaction entre PhPFD et IAPP. Une technique innovante permettant de distinguer les contraintes NOEs inter- et intra-chaîne, basée sur un schéma de marquage isotopique avancé et une séquence d'impulsions RMN optimisée, a été développée dans ce contexte. D'autres études biophysiques entre le PhPFD et la préfoldine humaine (hPFD) ont été menées. Des tests de fibrillation (de novo et ensemencés) ont été effectués pour extraire des informations cinétiques concernant l'inhibition du processus de fibrillation. L'imagerie par microscopie à force atomique des fibrilles résultant de l'incubation avec la préfoldine a été prise et une imagerie par microscopie électronique à coloration négative des fibrilles d'IAPP interagissant avec la préfoldine ont été réalisées.L'inhibition sous-stoechiométrique de la fibrillation de l'IAPP par PFD est principalement due à la liaison à la surface et aux extrémités des fibrilles, inhibant ainsi à la fois l'élongation et la nucléation secondaire. Bien que la liaison entre la PFD et l'IAPP monomère soit observée, la nucléation primaire est inhibée plutôt faiblement, n'ayant qu'un effet mineur sur l'inhibition de la fibrillation. L'IAPP monomère lié à la PFD reste très probablement intrinsèquement désordonné, par conséquent la liaison à la PFD n'est pas en mesure d'avoir un effet substantiel sur la cinétique de nucléation primaire. L'IAPP monomérique se lie à la PFD par deux régions, la première vers l'extrémité N-terminale (10-19) et la seconde dans le segment médian de l'IAPP (26-28). La liaison à la fibrille se fait par les régions N-terminales de l'IAPP. Jusqu'à six régions N-terminales peuvent simultanément interagir avec la cavité de la PFD. La PFD interagit avec IAPP au niveau des ces longues coiled-coil helices. La présence de la PFD conduit à la formation de moins d'agrégats, regroupés en formations de plus grande taille, ce qui pourrait être un mécanisme de détoxification potentiel.
